Using two 3D scenes with a 7 second transition, when changing scenes the crossfade isn't working. Is this a limitation or something I'm doing wrong?

This is a limitation. I believe the 3D world used in Isadora is Global. I actually don't have too much experience with this, and am going from memory right now, but I believe this is the issue. I can't remember if rendering to a virtual stage and pulling the image back in allows you to work around this or not. Perhaps @bonemap could jump in here as he has more recent 3D experience than I do.

@DusX is right. In my experience, using a Virtual Stage to render a 3d scene to a Projector allows a crossfade between 3d scenes.
